Prediction of inherited and genetic mutations using the model checker spin

Abstract

Genetic testing is becoming an important tool for detection of many genetic diseases. With the advance in understanding of the human genetic makeup, the test will soon become a key player in pathology. Designing a genetic test requires accurate data and an efficient means of comparing sequences that are present in the databases. However, as prodigious amount of data continue to emerge from large-scale DNA, RNA and protein projects, querying the database to make important predictions is becoming arduous and time consuming. To reap the benefits from this wealth of information at our disposal, finding quicker search algorithms and better storage devices are not adequate measures. It is essential that better tools are designed to analyze these data. In this thesis, a novel alternative approach to aid in designing gene tests is proposed. The gene sequences are modeled using formal language and predictions are made through the verification mechanism of a software model checker. This kind of verification can be extremely useful when understanding multiple mutations scattered over several genes.
